提示コードの/*### 回転 ####*/部のコードなのですが2x2の配列puyo変数を一次変換を使って回転させているんのですが回転させても同じ一段下がって同じ角度で回転してしまう原因が知りたいです。

(0, 0) 以外の点に回転行列を適用したら角度によっては負の値になるのは当然です。

そもそもこの作業に行列計算は必要ですか? たとえば、90度まわすなら

let t = puyo[0][0];
puyo[0][0] = puyo[1][0];
puyo[1][0] = puyo[1][1];
puyo[1][1] = puyo[0][1];
puyo[0][1] = t;

などで十分ではないでしょうか。
